You don't explain what the stains are, but try to suck some stain out with poultices first, such as baking soda paste (covered with plastic wrap to retain its thick, moist texture at least 24 hours.) If the stone is light-colored, try using peroxide to lighten the stain. (Use part of a cotton ball covered with plastic wrap and taped down all around to stay moist for 24 hours.
