Im confused because of the wording. So, is this the replacement top for a 2004 wrangler TJ? And does it include replacement windows for the half doors

No, this item is for the 97-02 wranglers. Here's a link to the 03-06 Wrangler top with upper door skins: http://www.amazon.com/dp/B00ECJ4A7Y

Do the windows come with it?

Not when I bought it had to order separately

Do you need the soft top DOOR SEALS for this Sierra soft top?

If you are buying a top with soft upper door skins.... you do not need to purchase anything else. The seals come on the door skins.

What is the difference between denim and sailcloth?

Sail cloth is marketed as higher quality. However the difference is negligible as the seams will fail long before the fabric ever does on either version.
