Q: What are all the additional materials I might need to use the Xilinx Vivado compiler on this?

Vivado is free. Use the software. To programme a fpga you will need the connectors

Q: Can this be used standalone, without pcie?

It gets its power from the M.2 slot, so its not easy to use standalone. It does have an onboard clock, so it doesn't need a PCIe link to operate.

Q: Do you have a suggested m2 to usb3/usbc adapter that this works with?

I would not advise using this with usb3. It is designed for m2 socket which on the North bridge is extremely fast. If you use USB you are with the south Bridge with is much slower. Depends on your application. I am south Bridge with high speed lvds interconnect. So no I don't know of a converter. If it what you need build one.

Q: Does it have a clock or does it get the clock signal from the pci express interface?

There is no onboard clock (other than the configuration clock which is just used to load the bitstream from flash and can't be used in the FPGA fabric). The board uses the clock from the PCIe interface.
