Does it fits with weather proof stroller cover? If yes which one?

It's not that it will or will not fit a stroller. This sits like a sleeping bag on your child and it is secured to the stroller seat by pulling the seatbelt buckles through.

What is the bag attached to the top for? It's sewn down the middle so isn't for storing bunting bag.

The bag attached to the top is used to help fix the sleeping bag on the stroller. The straps on both sides of the small bag are used to fix it to the armrest. If the stroller is large, the bag can be used as an extension to tie the strap to the armrest. If the stroller is small, you can wrap the bag around the armrest a few times, and then fix it with the straps on both sides
