I find the waffle like texture shows through on light colored fabrics. Am I doing something wrong?

I have never had this problem although I only use this with cotton. Doubt you are doing anything wrong. You should try the heat n bond light. It probably won’t produce the waffle effect on lighter fabric. One thing to remember is that Usually once something is washed it relaxes any of those lines out

Would this work to bond a silk painting to lightweight cotton for a wall hanging?

I have used this to bond deconstructed silk neck ties to a cotton base so it will work with the silk .... however the heat from the iron may damage the paint ....

Can I use it for embroidery?

I think you can if you mean using heat bond on the back of your embroidery and then ironing it onto something else.
